I've removed my changes to Top.java in ptolemy and commented out the
configuration option in kepler.  There is no way to pass in the needed
configuration items to Top without using the ptolemy.actor package which is
inappropriate for ptolemy.  

Should probably just leave Top.java out of kepler for now until the new
configuration system is up and running when we can revisit this.
