Ah yes, now I understand the question.

Yes, everything you can do in MoML is accessible through a Java API.
The Java API is documented here:

http://www.eecs.berkeley.edu/Pubs/TechRpts/2008/EECS-2008-29.html

The documentation is not perfectly up to date (there are continuous
enhancements in the code), so checking against the source code is
generally a good idea. The Javadocs should all be up to date.
But the document above is probably the most useful because it
gives the big picture (the UML diagrams may be the best overview).
