Re: 4) Unfortunately it deletes the file, and I have no control over that at
work.  This caused some of the problems, but I did an update on each
directory by hand until the only discrepancies are the two missing
startup.bat files.

No, but I can do that.  kepler and ptII are the only ones that should
matter.  I'll try to fix the classpath tomorrow, as well.
