[kepler-dev] problems and fixes in cvs head of ptolemy

no, my directory structure is:

ptII/ptolemy/..
kepler/src/....

they are siblings in the tree.  we don't change the ptolemy specific 
part of the classpath when we run it, i.e. 
$CLASSPATH=...:/home/berkley/project/ptII;/home/berkley/project/kepler/lib/kepler.jar;....
