Johannes,
Both of your examples are possible. I have included a draft EML Best Practices document from the US-LTER. Some people include sampling descriptions as part of method step and others will use the use the sampling description element.
I have copied the eml-dev group in this email so perhaps we can get some additional opinions. In general your first example is, I think, closer to the intent.
Ultimately the Method section should include enough detail so that someone reading the method description would understand your overall methodology.
